When you need to move the endpin over to align the strings more
down the center of the violin, Do you use a bushing like the pegs,
or some kind of wood filler, to fill the hole before drilling? |

Jack, I use a standard peg bushing... but be sure to cut the inner end to the right length before you glue... otherwise you will have too much mass projecting into the fiddle and you certainly don't want the extra work to remove the top to fix the problem....unless of course the top is already off! I speak from experience! 
Remember that when you move the endpin hole... you need to consider the effect on the fingerboard alignment as well as the relationship to the bridge and bass bar.

Correct.
And dont forget that sometimes the centerline is not the center of the instrument!!
MEasure 3x before cutting once.
